Honestly, I really wish I had a better answer for you but they never revealed this. I guess my personal hope is that hearing her voice made the memory come back and she went “oh! he said this.” I don’t think Scott remembered Stiles at all. So, you’re right about the subconscious remembering, but also Teen Wolf is just written terribly. 

as I see it, that was the only thing she truly remembered, which is the reason why she felt so lonely when he disappeared. when stiles asked her “do you remember the last thing I said to you?”, Lydia shows that even though she was actually questioning his existence, she remembered.
