Brain told Luxu he would remain within the soon to be destroyed Daybreak Town and refused a pod to make sure his friends lived on.

Luxu remarked on how brilliant he thought Brain was, which to me sounded like he was impressed and took in interest in him. The last time we saw Brain and Luxu as seperate people was before Brain could send the two pods back to the datascape and once Ephemer and Skuld returned they were both missing. The last data pod didn't come with them so there was absolutely no way for Brain or Luxu to take a pod to the future.

We saw after the credits a replay of the final scene from X-Back Cover revealing new info:

It was Brain's body wearing the black organization coat that protects against darkness.

But what happened to Luxu and where did he go?

Luxu's task was to pass the No Name keyblade to a worthy apprentice.

Take a (dark) corridor and leave Daybreak Town before it falls.

Transfer his heart into another vessel (repeatedly) so he could watch over they Master's eye.

What challenges were Luxu presented with done by his hand and by other forces?

Luxu's decision to gather Strelitzia's data resulted in him being seen by Elrena's chirithy, prompting the Dandelions to return to the real Daybreak Town.

Luxu sending the True Dandelion to the future resulted in the confrontation between him and Darkness. This prompted Luxu to take some type of action (using the power of his darkness) that resulted in the fall of Daybreak Town.

Because of Daybreak Town's impending doom and Brain being the only Union leader Luxu could meet, Luxu had to make an actual all for one deal with Brain in order to accomplish all of his remaining goals.

Luxu and Brain both wanted to free the Dandelions as well as defeat Darkness.

Luxu was impressed by Brain's resolve to sacrifice himself for his friends, but Luxu couldn't let that happen because the five union leaders had to live on.

Brain placed his heart inside of Brain's body, putting Brain's to sleep. Luxu now donning Brain's body, puts his black coat on and uses the No Name keyblade or power of darkness to leave Daybreak Town with the Box.

I believe somewhere along Luxu's journey whether it be soon after this ending or years, Luxu will return to Daybreak Town to find Scala ad Caelum in it's place. He will unite with Master Ephemer or one of his fellows to arrange for using the last pod that Ephemer was in to send Brain's heart to the future, leaving his hat there as the medium.

It's possible Luxu may leave the No Name keyblade in Scala 1.0, informing Ephemer & co. To place it on a mount or crest for Brain when he returns to Scala ad Caelum. Alternatively, maybe Luxu in possessing of Brain's body and heart makes it so Brain is capable of materializing No Name on his own, beginning the true succession of The Gazing Eye.

Brain is to Luxu what Terra was to Xehanort. The first vessel for the No Name wielder. Which would be fitting, what with Terra having a gold m.o.m pendant on his clothing, it's most likely Terra is a blue-blooded descendant of Brain and a relative of Eraqus.

Brain is also to Luxu, what Riku was to Ansem SOD. Just like Riku inherited Ansem's darkness and powers in COM and KH2, Brain will inherit No Name and will probably also learn more about the power of darkness.
