I think it's a fun thought to play with. In canon I don't think he's there like a ghost, but his body does seem to carry his will along with it. I do like to imagine Jonathan couldn't move on the same way other characters in the universe who die do because he was tied to Dio on a soul-level, that seems supported by the vines and the way his body stays rejecting Dio. If he's there actively watching/having thoughts or feelings about what DIO is doing though, that seems more like fun headcanon/canon divergence territory to me
