This was copied from a reply to a comment on TikTok but here's the lore: This is kinda like a 1984 ministry of love type deal, basically since Barney was an undercover Metrocop AND worked for the resistance, it was only a matter of time till he was found out. Barney was taken away deep into the Citidel where he was put through emotional, psychological, and physical torture to give up information about the resistance like locations, plans, hideouts etc... eventually Breen had come down to see if he could pull the information out of him using care and love, a stark contrast to the suffering he’s been put through, manipulating him to think that the Combine is good and the resistance is bad, but also into thinking the only person who really cared for him was him, and that he was abandoned by Alyx and Gordon seeing as they never came. Over the course of many painful months Barney really started to show that he genuinely believes every word Breen feeds him, even apologizing to him feeling ashamed of who he was and how he affiliated with the resistance. Barney finally gave all the information he had to Breen in an act of betrayal. Breen is proud of what he's created, and turns Barney into a symbol, proof that humanity can embrace its future. Breen is so pleased with what Barney has become, that he eventually makes him second in command, Commander Calhoun he calls him.

Barney accepts the new identity immediately. Alyx and Gordon will sometimes see Barney on huge holograms or on flyers or even on wall art, depicting him as the Combine appointed hero.
