I do think noelle is smart enough to have figured out dark worlds are real, but one of the core facets of her personality is denial, specifically denial of harm. most notable in weird route, of course, though I think also exemplified by her relationship to dess.

noelle does not want to believe that anyone she likes would hurt her, certainly not intentionally, so she often rationalizes away any harm done to her (and others) by people she admires. you can see this in the way she downplays or ignores the harm done to kris by dess and by susie, and in how she rationalizes the harm done to her by 'kris' on the weird route as "for her own good". obviously more extreme circumstances than being lied to about the dark worlds, but all subject to that same mentality of "why would anyone I like ever do something to hurt me?"

just like it's easier to accept that her childhood friend is only helping her get stronger, it's easier to accept that her crush would not withhold information from her for, from her perspective, absolutely no reason
