He states that his existence would lead to the destruction of humanity.

His compassion for lilin/humanity (as well as an interest in human culture) which overrides him trying to destroy it by reclaiming the world for the angels that came from Adam.

He wasn’t thinking “You have to do this otherwise SEELE would step in.” He was thinking about humanity + doing what he could not to harm it (sacrificing himself by someone else’s hand, literally). 

The only known ways to kill an angel is via 

The Evangelions. They are powerful enough to destroy the angels’ cores.  

The Lance of Longinus (up in space after the defeat of the 15th angel). The Lance of Longinus can destroy any and every deployed AT Field, not matter how strong. The Lance, however, is up in space after Rei uses it (Gendo commands Unit-00′s pilot to for Arael, without SEELE giving the ok for it). Lance of Longinus was one of the components needed for the Human Instrumentality Project, which as we know SEELE wanted. This is why they give Gendo an earful following the fight with the 15th angel.

Or by fenagling with it (Iruel, the 11th angel). 

SEELE’s means for Lance of Longinus was for Instrumentality, not for fighting angels (and again it’s in space by the time this is happening). The other thing they possess would have been though the MPEs (Mass Production Evangelions) which… again was for Instrumentality, not for fighting the angels. The reason why the MPEs were deployed to fight Asuka is because she was getting in the way of SEELE’s plans for Instrumentality (SEELE with their plan was also trying to wipe out any opposition through any means, and the JSSDF as well as their MAGI Plans were thwarted).
