Answer: Prism
The Paradox Prism is a key component to the world of Sonic Prime, so how does it differ from canon within the NYT AU?
In this world, the prism is in a state that's never been shattered but, in a way, works as a hub for the different universes or timelines. Though this doesn't make it an easy portal to go from one place to the next because it will interact with people in different ways upon contact. Here are a few examples of contact or use...
Sonic
When he was a child, he discovered the prism when exploring the inside of a very small cave entrance. Then out of curiosity, he touched it, but was immediately knocked out from the amount of energy suddenly entering his body. After waking up, he realized that he'd now suddenly lose control of his limbs, namely his legs, which made it difficult for him to leave the cave.

Sonic experiences these surges of energy similar to how he does in the show before receiving the stabilizers from Nine. Within the au, he got the surges less frequently as a child, but they grew worse and happened a lot more as he aged. This caused him to have a lot less control of his super speed which also led to a lack of practice in hand-eye coordination while using this ability. So when it came to the Robotniks taking over Green Hill to build their city, Sonic was unable to stop them due this combination of energy surges and lack of practice.
Even after getting near the prism again while attacking the New Yoke HQ, Sonic refuses to touch the thing again out of fear of how much more it could change his body.
Nine
After he and Sonic were captured and taken to HQ, a few of Sonic's rebel friends showed up to break them out. After being freed, the group took this as an opportunity to break into the nucleus of the building and take (or break) the city's power source. The group, along with Rusty Rose (controlled by Nine at the time) was able to make it to the prism and enter the room, but ultimately failed after Nine was pushed into the rock and disappeared.
Nine was then transported to what he called The Grim and began working on experiments to harness the prism's power. If he was able to travel to what he assumed was another world, would he be able to go other places, go back to New Yoke, or create a paradise as he saw fit? After some time, he was able to return to Sonic using the prism.

Gerald Robotnik
The man who was originally in charge of building New Yoke City sought after the Paradox Prism to harness it's energy. He didn't know what the power was initially, but observed Sonic from afar and collected data from him without his knowledge. This data eventually led him to the prism and he was able to figure out how to harness its energy for his needs. He knew that it could harm the body, as he had seen in Sonic, but didn't know about it's link to other universes. Neither he or any of the Robotnik family have ever made direct contact with the prism.
The construction began on the mountain that held the prism and branched out from it. The city wasn't built overnight per se (as shown in canon) but production was quick. Because of Gerald's sneaky nature, as opposed to his son's explosive theatrics, he was able to kick start this operation before being noticed. So between this planning and Sonic's disability from the prism energy, the hedgehog was unable to stop the Robotniks from conquering Green Hill.
To this day, the Paradox Prism still resides in it's original location but has had a good portion of it's mountain excavated and the New Yoke HQ is now built around what's left of it.
