Yes, they absolutely can move in on top of hybrids. Villagers can move anywhere, provided they’re not blocked by buildings, rocks (including the daily gem rock), or PWPs. It seems you've had very good luck to avoid having any hybrids destroyed!

If you time travel backwards, it always counts as just one day so it is generally safe. Time traveling forward is different, though. If you move the date from, say, May 1st to August 1st, your town will have a lot of weeds and dead flowers and a villager could have—and probably will have—moved out. The only time it’s safe to time travel forward in bulk is after you have denied a villager’s request to move out. Also, enacting the Beautiful Town ordinance will prevent the weed and flower issues.
