They definitely didn't handle this entire issue well, but Okumura himself admitted he was in charge of designing characters who wouldn't be permanent party members in Zestiria. So it was planned that Alisha and Dezel would leave the party in some way.
In terms of conception of the characters themselves, Sorey and Mikleo came first, then characters who mostly agree with Sorey's views (Lailah, Alisha, Edna in some ways), and finally characters who have different approaches to him (Edna, again, in some ways, Rose, Dezel, Zaveid), because he can't grow with people who just keep agreeing with him and the game is about expanding your horizons anyway; the world is full of people who are different from Sorey. If anything, people out there who think similarly to him might even be fewer. This was at the beginning of the pre-production.
(In terms of character designs, Lailah was designed first to have a feel of the world in general, then Sorey, then Mikleo and Rose. These four, two humans and two seraphim, would then be the focus of Zestiria. So Rose wasn't tacked on. Both Fujishima and Inomata are the veterans of the series in terms of main character designs, so it would only be appropriate for Fujishima, whose designs are grounded, to design the main humans and Inomata, whose designs seem otherworldly, to design the main seraphim. You can think whatever about the quality of the execution itself, but the fact of the matter is that it can be seen that this has been planned. Each character has their own passion, things they'll follow through (Alisha with her own duty, Dezel with his revenge), and it would be betraying their character if they didn't go through with it. Sorey wants to see the world, he meets and parts with people in the world, this gets emphasized several times in the game and even in the more gameplay parts like his titles. The novels more clearly illustrate that he's meant to learn from all these meetings and partings, and they are repeating. It's there all along.
