Ah, on Punderworld I do not convert scroll format into a page format, I do it the other way around. I’ve learned it’s much easier to do the planning on the pages first and then do cropping from that for webcomics because I don’t have to do much extending or redrawing to fit the format.

But I can show you the process I did on Blood Stain years ago, as I had to do exactly what you’re interested in.

I would start by trying to divide parts of the episodes into what I roughtly think would fit the page. 

then I would take those panels and paste them on a page to see how they fit it. (as you can see below, some do not fit properly XD)

the page dimensions I use are 3094x4697px with 450 resolution (but you can use 300) 

the blue-green margin you see outlining the page is the bleed area which means those parts might get cut during printing so make sure your text and your balloons are contained within. 

so the pages look terrible after I pasted my panels them so I end up trying to figure out how to rearrange them better. First thing I like to do is I add text to see how big I can make certain panels or where to save space ( naturally, a panel with more text will need to have more space)

so this last page had too much text, the panels were crowded so I decided to split the page in two and draw/extend some additional panels to ease it up.  I also discovered that page 61 had quite a bit of crowded lettering that may be annoying to the reader so that helped me with filling page 62.

and this is the end result.
