I'm not sure if this is the jolly roger. I see it more of the logo of the Mayship II than a jolly roger. Adding a read more since it's a bit long

Depends on what version of the stage you’re looking at.

GG1 version of course is pretty basic and doesn’t reference anything at all.

GGXPlus (GGX base) has its own basic version that also doesn’t reference anything.

GGXX (base GGXX) also didn’t have any reference to much either.

What you probably saw was the #Reload/Slash version of the stage, if I’m not mistaken.  Most likely it was intentional.

And lastly there’s the version of the stage made exclusively for Accent Core (please note that Accent Core Plus R patched its stages to make the game more stable, so certain features in Plus R may be missing compared to the original PS2 version of Accent Core/Accent Core Plus).  I think the ACPlus version references Haruhi Suzumiya.

GGXrd Sign version of Mayship II is the first time we actually “see” the real canonical crew of the Jellyfish.  Prior to that we only ever saw the “real crew” on May Beach in Guilty Gear Isuka.

GGXrd Revelator also showcases the real crew.

Typically when GG references other anime directly when it comes to visuals, there’s two reasons:

1. It’s popular enough of a series that ARCSys pays tribute if it’s currently “trending” in Arcades/entertainment scene.

Unfortunately there’s nothing to indicate where Johnny got the Mayship… though it was supposedly built by Novel, the ship’s engineer.

The actual airship parts may have been cobbled together, donated, OR stolen (or all of the above, since they are pirates).

The very idea of Johnny having connections with Zepp seems possible, but also very shaky and unconfirmed, since he is a wanted criminal.

It was very subtle, but later installments of Guilty Gear XX (#Reload, Slash, Accent Core, Accent Core Plus) revealed that the Jellyfish Pirate ships were being renovated and upgraded by a crew of female engineers who seem to be part of the ‘Jellyfish network’ of individuals who support the pirates (you have to high jump to see the renovations being made in the stage itself).

In Guilty Gear Isuka, the crew takes a break by the beach.

So, technically speaking, Mayship was upgraded to Mayship II!

Nothing official has been stated or information given in her story, only that she calls “Mr. Otter” her ‘sensei’ or 'teacher’… so one could consider the idea that she has learned to speak to them through him.

Mayship II seems to have accommodated 'underwater tanks’ for the Dolphins May works with, as well as her other aquatic friends.
