i am sorry if I annoy you with these asks about 'three wear the crown' but it is genuinely a fascinating AU and has dug itself into my brain since I first read your writing. (Wich is very good, by the way. I reread it often and I think praise is the minimum I can give here)
Obviously you do not have any obligation to anser, but I have a questions about Lex. Specifically why he decided to make two clones of himself.
Because for me it very much reads as Lex feeling 'less than' because of the abuse he suffered under Lionel. (even if, potentially, he has not physical marks? Is this more of a general Clex or a smallville Clex? Does the Lexicon have enhanced healing? As you can see, questions questions from me)
And his sollution to self worth issues was to make two 'dublicates' (not really as they see themselves as seperate beings and one Alexander luthor but you know what I mean. Two extra bodies) that are entirely new and unharmed and unmarred. Essentially going 'Hard to be less than when I have two perfect versions of myself on eiher side'. Wich, if it works for him, Kudos.
But, that idea opened another question for me, because you said that Lex would meet Clark last... wich, in this wierd logic I have created in my own head, sounds suspiciously like Lex essentially having superman meet the two better parts of their trio first and then meet Lex last as... the 'but' essentially. A selling strategy of showing off all the great bits first and only then 'revealing' the supposed downsides.
Obviously I coukd be entirely wrong and philosophising over nothing, but I was curious and thought I could just ask.

Yes, there are elements of Smallville!Lex in here even if i'm basing most of the work on the 2025 Movie Universe, with the mostly overt Smallville implant in this AU's timeline present is Lex's father being Lionel instead of Alexander Senior (the enhanced healing is a plot point that will come in future chapters).
And, as Lionel was the worst dad to ever walk the earth, Lex did create the Lexicon in part to get back at Lionel, "One skinny omega he could fend off, he could not fend off three" and all that jazz, but Lex did it mostly because of a deep set loneliness (that he will never admit even under threat of death).
Lionel, just like in Smallville, systematically isolated his only son from having any substantial and true connection as a means to control him. Bribing his friends, blackmailing his lovers, paying people to pretend to like him to spy on him, goddam sleeping with his girlfriends Lionel you massive creep!!! The Lexicon exists as a big Fuck You! Try to bribe, threaten and seduce these friends away from me now DAD!!
Sugar, Spite and Anger Beyond Compare were the chosen ingredients for these particular powerpuff girls.
They exist as Lex's certainties. "If you want a job well done do it yourself" and "The only person you can trust is yourself" taken to its greatest extreme.
So I wouldn't say they are "new and unharmed and unmarred" versions of Lex. They are more of a "trustworthy and reliable and unshakable" versions of Lex (and only to Lex. Everyone else is getting sent to superhell [pocket dimension prison]). If the entire world turns against him he has the certainty that Alexis and Lexy will be there by his side.

Lex is going last because the other two know that Lex is going to be the one who will take the longest to let his guard down. Lexy is half way in love already and Alexis is still pretty skeptical but willing to give it a shot but Lex? Lex will sooner dox the Kents as Superman's parents than believe that Clark is not faking all of this somehow and is just waiting for their guard to be down to destroy everything they created (and their heart... no one took care of it before, stomped all over it really, so why would the alien be different?)
Trust issues up the wazoo with this one, pray for him.
My thought process when it comes to the characterization of the Lexicon comes down to a singular aspect: the Triple Goddess.
The Triple Goddess or the Maiden, Mother and Crone, are, to simplify it horrendously, three facets of the same woman in three very distinct moments of her life.
The Maiden (Lexy) is the youngest. Curious, carefree and hopeful. He is the one that starts the relationship, the one that gives it a chance (and the one who will fight for it ten toes down when shit gets complicated like, I don't know, when a certain parents message gets translated and Lex freaks out). Lexy is who Lex could have been if he felt safe– felt loved –enough to explore and be camp and extravagant and be optimistic. Lex and Alexis give the security Lex should have received from his parents growing up. Jealousy and hatred and fear have no sway over his heart because what does he have to be jealous off? He has the world on his hand, his loving clones by his side. Hatred? People cause him annoyance at best, disgust at worse. All his problems easily washed away with Lex's simpler commands. Fear? Of what? All their enemies are no more. The three of them are the most powerful trio this city, neih, this world has ever seen, any dangers could be resolved with their wit and their guile, he is sure of it!
The Mother (Alexis) is the middle “child”. The hands-on, responsible, and the one who is better at nurturing of the three of them (as we saw in the previous chapter, "Out of all of us, Alexis is the one that can comfort the best"). He is more reserved than Lexy in many aspects but he retains some of Lexy's curiosity. He is the inventor of the trio, the one supervising the creation of the clone (that may or may not become Conner as our story unfolds, still unclear). He will approach this new romance with caution, but with an open mind. Alexis is who Lex could have been if he had someone to love and be loved back in turn, someone to care for beyond himself and know that his sentiment was cherished and appreciated and that the feeling was true. Lex and Lexy's presence in his life forces Alexis to take things slower, carefully, for he is not doing things for himself alone. He cares for them and them for him and allowing jealousy and blind hatred to guide him would compromise their safety in his eyes. So he has worked past it (but the fear... that is one emotion that still remains. Refocused now as worry for himself and his? Sure. But is still there).
And as we arrive at Lex, we find someone who is still ruled by his fears, by his jealously, by his hatred... but just as his presence has changed Alexis and Lexy, so did the inverse happen as well.
The Crone (Lex) is the oldest. He is the one most fearful of what this new relationship could mean to all of them, because he has already seen it all. He was there to see almost every omega in his social circle– including his mother, specially his mother –wither away under an ambitious alphas "care". The others may remember what it was like to live under Lionel's very own thumb but, as Alexis himself thought once in the fist chapter, only Lex truly lived through these dark days.
As such, he is the only one with actual scars to show for it (hidden away by expert surgeons under his father's payroll, of course. After all, what alpha of good standing would want a damaged omega for a wife? That would severely diminish Lex's bride worth and the value of his dowry would have been significantly reduced. Lionel was many things but a bad investor was not one of them). It was only his blood that has seeped through the mahogany floor of the office back at the mansion he and the others would never dare call home. He does not trust Superman to be better than all the ones that came before and why would he? There is a reason most good people are not billionaires. All he has ever seen, all he has ever experienced as a high society omega, has left him jaded to love and romance as anything but transactions and shackles that will drag any omega down to their inevitable death. Not all rich omegas can be Martha Wayne. Her and Thomas were the exception not the rule and Lex is very sure of that (the less said about Oliver Queen the best. They put their trust in his hands once to never again).
His priority is their legacy above all else. The mark they left in the world, their accomplishments, their triumphs. It starts and ends with the Alexanders as far as Lex is concerned and the addition of Superman is more threat than boom in his eyes because it is a slippery slope for that fucking alien to overshadow everything they sweated, bleed and killed for.
As he said before he doesn't want to be a footnote on an alpha's history.
He will be Great all by himself (and himself and himself).
As you can discern by now, the crucial emotions here are Fear and its twin Hatred, followed close by their cousin Jealously, their wife Distrust and their daughter Paranoia, who is the one that speaks the loudest in Lex's ears.
(When the message is translated in full, the fact that Clark had shown it to him before, that he knew that it was damaged in transit, that Clark has been so certain that he was meant to save the world, aid it and love it, simply does not compute on his mind because all he can focus on is the memory of his mother having miscarriage after miscarriage, slowly losing her sanity with each dead baby, each marital rape for children she didn't want, because his father insisted in having more heirs beyond this "weak and emotional" omega she had saddle him with and when the baby finally came, when Julian finally came, he was murdered on his little crib by his own mother and Lex took the blame for it and his life that was already horrible became a living Hell coupled with the memory of so many other high society omegas that he knew had birth, after birth, after birth until their wombs collapsed and their lives where lost only for their alphas to marry again not a month later to start that cursed cycle all over again and HE DOES NOT WANT THAT FUCK THAT and, most damming of all thoughts: OF COURSE THIS WAS TOO GOOD TO BE TRUE)
So I would say that you are right in believing that there is an element of self loathing in Lex's actions because there isn't a way for there Not To Be.
For 35 years, no one stayed. No alpha wanted them (wanted him) beyond the money, beyond the body, beyond the satisfaction of bringing the big bad misbehaving omega with delusions of grandeur down to the place where he "belonged": bare feet, pregnant and far way from the CEO chair. Such responsibilities where not made for gentle, frail, omegas, you understand, right?
And the idea for it came at some point right after his 16 birthday, when his now ex-boyfriend was revealed to be just another one of Lionel's plants; after spending five years in a row seating quietly, ignored, in the corner of the room as alphas older than his grandfather negotiated marriage contracts with his father for their alpha sons, daughters, cousins, nephews and nieces and, worst of all, themselves, in his father's office (the scent claiming portrait looming over Lex as a omen of the future to come), discussing about how much his dowry was worth with Lex being his father's only child, if they should add LutherCorp's management and CEO chair as a benefit to the future alpha groom since they were going to be managing it anyway or if it should pass down to Lex's first alpha child (Lionel's preferred agreement. He would keep his blood on that chair come what may) after all who in their sound mind would allow an omega to inherit such business? Why, you know how they are! Emotional and volatile. He would tank it in a week!
(Before Lex was CEO, LuthorCorp was only a manufacture of agriculture products. It was HIM who expanded the business to biotechnology and medicine. It was HIM who made BILLIONS on weapons technology, communications, electronics and pharmaceuticals. HE was the one who elevated their status from new money wannabes to Tech Royalty!!! And where, oh where, where all those alphas that just yesterday where making marriage contracts to take away his birth right? Oh, yeah. That's right. Lex bankrupted them)
So after all that, seating there, watching his life be negotiated away like he was a fish in the market, it didn't take long for Lex to start to question if the problem wasn't with him.
If he wasn't inherently unlovable, eternally a means to an end in any alpha's eye. Not worthy enough for someone to deny bribing to spy on him, not worthy of being acknowledged when they were quite explicitly discussing HIS marriage and HIS future children right in front of him, not good enough to inherit the corporation that had LITERALLY HIS NAME PLASTERED ALL OVER THE PLACE.
So he cloned himself.
Because is safer to be loved by yourself than by others, it's easier to trust that love to be, if not easy, true. You can trust that you will prioritize yourself above all others, that you will not betray yourself out of malice or greed.
You can trust your innocence and your nurturing side to have your best interest in mind. To cuddle you and mean it.
Is this story horny as shit? Yes, yes it is! Did I start writing it because Nicholas Hoult as Lex Luthor has a fat ass and beautiful eyes and he cries so pretty and David Corenswet as Clark Kent has bewitched me with his big blue eyes, cute dimples, Electrolux Refrigerator Two Doors body and his big heart and kindness? You can bet.
But it is also a story about trust.
Clark is deeply aware that there is a fear in the Luthors regarding what he can do to them as a superpowered man, a superpowered alpha at that.
Worst still if he is their alpha.
They have plans for how many children each of them want, how far apart each birth will be, they have opinions and preferences about their claiming ceremony and parameters for how much and how far their future alpha can be involved in their life, and the fear of being completely denied their desires, their autonomy, their choice about their own bodies and livelihoods scares them shitless (hello picture of their mom naked to anyone to see. They should bring Lionel back to life to kill him again) and Clark is taking the responsibility of being someone safe very seriously. It falls on him, as he believes, to be safe. They shouldn't fear his temper, they shouldn't walk on eggshells around him, they should call him out without dreading his reaction (just like Lois in the movie does. She questions him, he gets angry, they have arguments... and the world doesn't explode. Superman, the strongest being on the planet, is angry? Thought shit, his girlfriend will question him anyway. Because he is angry right now, yes, but he isn't violent. He is compassionate before anything and a massive dork to boot and Lois doesn't fear him. She has no reason too).
Narratively all of them will learn to trust one way or another.
Clark will learn to trust his own morals and his own feelings again when the time for the translation comes about (the question of the millennium: do I love everyone because that is intrinsically a part of who I am or is this a fucked up mating instinct his scientists parents added to his brain so he would form his harem more efficiently? Haunts and hurts).
Lexy will learn to trust his own instincts with more certainty (he was right about Kal-El and he will remain right about Kal-El no matter how much they scream at his face and call him naive for it).
Alexis will learn to trust life to be good and to reaming so, that he deserves good things and he deserves to keep those good things be them a nice garden or a loving alpha.
Lex will learn to trust. End of sentence.
As for their romance? Clark will learn what is like to love three stars, orbiting around a blackhole. Bright, blinding and dangerous. Redirecting other stars towards the maws of the planet eater, their deaths having justifications but some do not. How he loves them anyway with their flaws, blood thirst and all, and how he will, oh so gently, try to move them away from that all consuming darkness. Guide them to shine even brighter, now unburdened by the hell they thought they needed to create to keep the control that was so violently denied them all their lives.
Lex, Alexis and Lexy will all learn what it means to be loved by the sun: Always there even when they can't see him, reliable, warm and life giving.
Always trustworthy to be there again when the morning comes.
