Charoite weaknesses: 

Electric attacks are attracted (like how the lightning rod ability works in pokemon, except it still damages them) to them since Charoite are only found near the Chara river. 

Being in hot weather could weaken them, since Charoite is only found in Russia (a traditionally cold place). They can also be weak to fire and lava attacks.

Since Charoite is a very grounding gemstone, I got a couple of ideas how that could cause weaknesses for them: 

They’re more dense than average, so if they fall from a great height they will take more damage than what a normal gem would take. 

They can’t swim because they sink like rock in water. 

They have a fear of heights.
