Roman was knocked out during Dealing With Intrusive Thoughts because he's representative of Thomas's desires. The main conflict of the episode came from Patton and Virgil assuming Thomas's desires based off Remus's contributions, instead of believing Thomas himself. Roman being unable to contribute to the conversation is a direct metaphor for how they're ignoring Thomas's actual desires. This even extends to being the reason why Roman the only side out of the loop in regard to Thomas's intrusive thoughts the night before; In worrying and assuming Thomas wants to act on the thoughts, they were completely excluding Roman from the conversation.
