mm, well I may be mistaken but I don’t remember one of him actually drowning. there as that nightmare/hallucination where he was in bed and the water was like kinda of over taking him and like boiling and shit. 

That might just have been a parallel of his mental/emotional state from being manipulated by hannibal. 

like.. water is naturally calming and serene which is why, I assume, Will’s mental happy place is fly fishing in a river. It soothes him, offers him a place where he can clear his mind of all the hectic shit he has to deal with in reality, and really think (although Hannibal influence invades that too, when he see Will’s river overrun by dead bodies, though that may not have been directly Hannibal, I blame hannibal for nearly everything bad that happens to Will, so..).

So, anyway, taking this serene, calming water, and turning it into something that harms Will instead, like that boiling water dream/hallucination might be a physical representation of Will’s mind. Another thing that Hannibal is corrupting. It also might be representing Will’s emotions, like everything is just so clearly overwhelming him. 

As for the other visual effects involving water, like Will’s sweating issue, well that was, in part, his disease which caused high fevers. Interpreting it as anything more than that might be stretching but, if we wanted to hazard a guess, we could say that since sweat is a body’s attempt at cooling the body, and Will’s mind was “on fire” because of hannibal, that could be essentially Will’s mind trying to put out that fire that Hannibal started.
