From what I've learned from @askbananapast's pinned post, @askbananapie is half-Time Lord.

This is my theory of how it all happened:

Pinkie Pie and the Time Pony, who's current regeneration was a unicorn at the time, met in Ponyville, and being the party pony that she is, threw him a "Welcome to Ponyville" party. The Time Pony, while living in Ponyville, had at some point takes Pinkie Pie on some adventures. After having lots of adventures, the two ponies fell in love and started dating. The Time Pony, wanting to be with her and have a life together, rewritten his own biology and memories by using the Fob Watch.

One day, some event must've happened that required the Time Pony to restore their own memories and save the day, which they did. The Time Pony and Pinkie Pie decided to continue on their adventures, not knowing about the pregnancy.

After a few more adventures, something must've happened to cause her to stop traveling with the Time Pony. Like, the Time Pony left her behind to have her continue her life without him and date some other stallion. But what the stallion didn't know was that Pinkie Pie was pregnant and that he was a father. Not only that but traveling through the time vortex had altered his foal slightly, making them half-Time Pony. After all, like with River Song, the only way for a Time Lord/Time Pony hybrid to happen safely without complications, like what happened with Donna Noble, is if the mother is pregnant with a child, and while it's developing, they're traveling through the Time Vortex in a TARDIS while being exposed to the energy of the vortex itself.

Anyway, while waiting for the Time Pony to return one day, Pinkie Pie later found out that she was pregnant. She continued to wait for him to return so she could tell him the news, yet he never did show up in Ponyville. After months had passed by, Pinkie Pie gave birth to their foal, Banana Pie.

Once she was well-rested, Pinkie Pie packed up some stuff and left Ponyville to go look for the Time Pony as she was planning to go travel by herself without anypony to help her. Before she was too far from the town, the mare left her foal on the side of the road, knowing that somepony would come across him and raise Banana Pie as their own foal as she thought it was better option than to leave him at the Ponyville Orphanage to grow up as an orphan or to have him travel around with her across Equestria, growing up on the road as it could be years before the search is over. Then, Pinkie Pie continued on her journey to go search for the stallion that she loves.

As for the Time Pony who is Banana Pie's father, it's Doctor Whooves. After all, Banana Pie shares the same eccentric behavior as him. Speaking of Doctor Whooves, either he's in some other universe traveling with another pony, or he's somewhere in the future. Not only that, but he probably has a brand-new face as a result of him regenerating at some point.
