I genuinely don't think Shadow Milk Cookie ever disconnected his self from Knowledge. He still, despite dropping the name and aesthetics of The Fount of Knowledge, very strongly internally associates himself with The Fount of Knowledge. So much of his insecurities are still based around the things he does not Know and the fact that he failed in his one purpose. So much of his rage toward witches and cookies alike are based on what he believes to be the fundamental truth of their inability to accept Knowledge. The thing he was programmed for, the thing he was forced to live for, the thing he loved more than anything, the thing that hurt him more than anything, the thing that he, Knowledge, is at his core, has not gone away. Which I think is actually a big source of his grief and rage. He believes deceit is cruel and mindless. He believes truth is naive and will only get one hurt. He is both of them, put together. He always will be. And he's not even good at it. "You don't know anything, Fount of Knowledge. So then why are you The Fount of Knowledge?" Even now.
