Ok ok. So shortly after I made the Octonauts headcanons, I started running through as much vegimal lore as I could get me hands on.
I'll be splitting this into two parts- the TV show and the book series. Both have really intresting implications.
In the TV series, Shellington found them on the side of the Octopod as eggs. He had to bring the eggs inside because there were predators circling- specifically, white-tipped reef sharks. Though, whitetips don't eat eggs.

This tells us that the Octonauts were in the Indo-Pacific ocean- not too sure WHERE, exactly, (It's HUGE) but somewhere there. It also tells me that whatever laid those eggs were also in that area, maybe even hiding out in the Indo-Pacific somewhere.
The eggs are pretty big, and there's no way somebody missed that. Plus, from what I know, many ships are cleaned top to bottom as they travel so they don't accidentially spread an invasive species. So the eggs were likely laid on that exact day in that location.
It was late at night when the eggs were found, and Shellington was the only one who saw them. I have no idea how long he'd been out, or where he was surveying, but Shellington was near the Octopod when he found them, so I can assume that he was coming back to the Octopod. It was late at night, after all.
Whatever laid the eggs waited until Shellington left, laid the eggs, and ditched them before he came back.
The Vegimals are really intelligent, and I doubt any of them would willingly lay eggs and then ditch them. I also doubt that they'd lay eggs on the weird looking metal octopus and leave them vulnerable to predation.
This is just a theory, so take it with a grain of salt. But I believe that the eggs were potentially left there on purpose, after learning who the Octonauts are and what they do.
Personally, I like to think it's a more wholesome version of brood parasitism. The Octonauts are kind. Caring. They help any creature in need, no matter what it is. The children would be in good hands.
Or, going with Captain Miles' alien theory, maybe the Vegi-parents, stranded on this planet and left with little choice, left their eggs with the Octonauts, hoping that they would take the kids in. Though what, exactly, would they be doing on Earth is a different story.
In the books, the lore is the same- Shellington found them on the side of the Octopod, and took them in. And they seemingly don't belong anywhere in the world. (The Great Big Ocean)
But there's also something really interesting.
Strangely enough, throughout the Octonauts books, we see plant stalks with what seems to be vegimal eggs on top of them.
We see this multiple times throughout the books, though the best example is on the cover of "The Frown Fish", where we can see several of these stalks.
And for reference, here's an actual Vegimal egg from both the show and the books:
Because they look different enough (open eyes, white nose) I'm not gonna say that they ARE Vegimal eggs, but I find it very interesting that they look so similar.
