This is more for to get my thoughts down. But if anyone is interested in reading it and answering any of my questions, I would appreciate it.
In the Pilot, Flynn tells Lucy that he knows that her father is dead and that she believes she should follow in her mother’s footsteps because he read about it in her journal. This means that before the series even started, there was a timeline (t-A) with a Lucy who never found out that her mother was Rittenhouse and that Amy’s dad wasn’t hers. And it was this Lucy who goes back into time to give Flynn her journal, starting a new timeline (t-B). So did Flynn of t-A also get a journal in 2014, or did he start working with t-A Lucy some other way?
Then more time travel, and we get a third timeline (t-C) where Amy doesn’t exist, Carol isn’t sick, and Lucy knows Amy’s dad isn’t hers. But since Flynn was also time traveling during that time and Lucy’s journal was in the mothership, Flynn’s reality is t-B and the journal hasn’t changed since t-A Lucy gave it him. At some point he tells Lucy that the journal says they will work together, and he tells Wyatt that Lucy wrote about Jessica being strangled. I’m assuming t-A Lucy actually wrote those things.
Season 1 has more time travel, but I don’t remember them changing anything person in the characters lives. Also, Flynn was time traveling during the same time as the time team, so any changes would not affect his memory or the journal.
Then in season 2, Rittenhouse save Jessica from being killed, forming a new timeline (t-D). Since Flynn was not time traveling at the time, his reality and memory changes and for him, Jessica has always lived. So now for Flynn, the journal completely changes, and he now “remembers” reading about Lucy hiding vodka under her bed. So why doesn’t he remember reading about Lucy being a Rittenhouse agent and betraying everyone?
I guess this timeline continues off screen: Rufus remains dead, Lucy and Flynn kiss on the Titanic, but Lucy still can’t get over Wyatt, they’re still fighting Rittenhouse in 2023, Lucy becomes totally tough, the Lifeboat is upgraded, etc. The future Wyatt and Lucy of t-D then go back in time to 2018, causing another timeline, t-E. In this timeline, the time team find out there’s a way to save Rufus. Then Flynn time travel to 2012 and kills Jessica, starting another timeline, t-F.
So now the time travelers (Lucy, Wyatt, Jiya, Flynn) have memories of t-E, but Rufus, Denise, and Mason now live in t-F where Jessica never showed up and Wyatt and Lucy are together. So when they get the alert about California, Lucy, Wyatt, Rufus, and Jiya go. And then I guess Flynn stays behind. But when 2018 Flynn from the t-E timeline goes to 2012 and dies, what happens to t-F Flynn who stays behind? Does he just vanish?
Also, the show implies that Flynn was Jessica’s killer all along but how and why? I can maybe accept it if Flynn gets the journal from Lucy who writes about Jessica being Rittenhouse, so he kills Jessica. But he gets the journal after Jessica is already dead.

Just watched Timeless for the first time and wanted to share my thoughts about the whole Garcy vs Lyatt relationship dynamic. This is from the pov of someone who was all about Lyatt through the Hollywoodland episode and by mid-season 2 wanted Lucy to get with Flynn. This is long. Sorry.
I definitely saw some parallels between Wyatt/Jessica/Lucy in season 1 and beginning of season 2, and Lucy/Wyatt/Flynn in mid-season 2 onwards. In both cases, character A (Wyatt and Lucy) is all about character B (Jessica and Wyatt) but character B is not available (she’s dead, he’s married). Meanwhile, character C (Lucy and Flynn) is into character A, character A and C have a great connection, and could potentially be a great couple if character A stops constantly thinking about character B.
So when Wyatt was finally able to let go of Jessica and begin a relationship with Lucy, I was genuinely happy and thought it showed a lot of emotional and character growth on his part.
But then Jessica came back, and the relationship dynamics changed. And now it was Lucy stuck wanting someone she couldn’t have. Meanwhile, there was Flynn—witty, intelligent, good-looking, badass Flynn—who cared for Lucy and was there for her whenever she needed him. But instead of growing and letting go of Wyatt, she spends season 2 pining and moping over him, dutifully and patiently waiting, not having sex or even kissing(?) anyone during that time. Maybe I would have been more sympathetic if Lucy and Wyatt had been in a relationship for some time but they slept together once. But the time we got to the scene where Flynn hands Lucy the beer, I wanted Lucy to forget about Wyatt and get with Flynn. And when Lucy and Wyatt do get back together, it was only after Jessica was no longer an option. Even after Wyatt found out that Jessica was Rittenhouse, he wanted to give Jessica a second chance, pleading for her to choose him and their “baby.” So when Jessica chooses Rittenhouse and he later finds out there is no baby from his future self, that’s when Wyatt chooses Lucy. But would Wyatt still choose Lucy if he was told that Jessica actually was pregnant with his child, or if Jessica told Wyatt she no longer wants to be Rittenhouse? I doubt it.
And then they had Rufus tell Lucy that she wasn’t Wyatt’s second choice, which was extremely frustrating, because at that time Rufus had no memory of the Jessica-is-alive timeline. And I’m almost positive if Wyatt found out that Lucy was Rittenhouse and was lying about having his child, he would have treated Lucy the same way he treated Jessica. But none of that mattered and Lucy got back with Wyatt, and I guess I was supposed to find the whole woman-patiently-for-her-man romantic. But I didn’t. I thought it was pathetic.
