Just came up with an alternative ending after seeing another post complaining about it:

Fred is still Fred Jones Jr. because Brad and Judy had him when they were quite young and they were smart enough to know they weren’t going to be the best parents for him.

University, med school, residency then fellowship? And with the debt from uni and med school, I doubt that they’d feel ready for a kid.

They decide to put Fred up for adoption as soon as they can and who just happens to be a lonely and slightly unfulfilled professor at Darrow university? Fred Jones. But Brad and Judy left their information with him and specified that he was free to reconnect them at any time.

Fred Jones Jr. is legally his father’s son and post Come Undone, he’ll return to a universe where his father isn’t just a close stranger and his bio parents who only traumatised him, aren’t in forced proximity. After everything Fred went through, I’d say this is a much more fitting end.

Not letting anyone forget that in The Wild Brood, Fred tells Odnarb he goes by "Fred", unless they're dating, then it's "Freddie".

Daphne calls him Freddy all the time. In multiple episodes like the literal second episode The Creeping Creatures Shaggy calls him "Freddie". In The Menacing Manticore Velma calls him "Freddie."

…and in In Fear of the Phantom Scooby calls him "Freddie" too.
