Basically, i think they should hook up in the season 4 christmas episode when the audience doesnt expect it. but then (next episode) just as jeff works up the courage to admit it meant something to him, annie says that she is mature enough to see that it was just a nice night and doesn't have to mean anything. jeff's confidence is shaken and it doesnt come up again all season. then in season 5, when they've all reconnected, we have a brief hint that things are unresolved between them, but it doesn't come up until the polygraph episode -- one of the things that pierce puts in as a secret to come out is that annie and jeff have been seeing each other since they came back to greendale (annie told pierce). but they claim it's casual until they decide to move in together at the end of season 5. then season 6, they're dating in the background and maybe jeff goes with her at the end of season 6 (or maybe they temporarily break up but get back together before the movie).
so i think i would've picked for them to get together off screen but have it revealed in the polygraph episode, which allows most of season 5 to stay unchanged because in that season they often team up on adventures!!

i’m rewatching rn and just wanted to point out during 1x13 (the episode where jack black joins the study group) in one scene jeff and annie enter the room together and he calls them “milady” and “milord” which means they canonically call each other that often enough on and off screen that people outside the group are aware of it. even in season one. i love these dorks.
omg that's such a good point. i mean, he may have been watching them a little too closely, but they must do this little inside joke often enough that other people can overhear. that's adorable!
