well, it all comes down to technicality. the rowdyruff boys weren’t necessarily made of him, directly, but of a variant of what he is. the powerpuffs themselves were though. there is a slight difference in the way he treats each trio, but not enough to make a true difference, if that makes sense.

with the girls, it’s truly paternal. he wants to care for them and not necessarily mold them to fit his own image, but to allow them to truly see their potential & the success they could be. as a true neutral entity, he doesn’t care if that success is good or bad. he just wants them to be the best ( he has allowed ) them to be. he can be a bit more strict with them, but in the end, there is still a semblance of the concept called love within him when it comes to the girls.

however, with the boys, there is almost a carnal need to care for them. truthfully, it’s not as familial as it is with the powerpuff girls. he wants them to crave him, to need him. to ignore mojo jojo & him and allow himself to be their provider. it’s almost like a sugar daddy vibe, to be honest. not to make it sexual or awkward, but he thrives on knowing that even they, who were made of an illegitimate version of himself, will come back to him. 

one. we all know that it was chemical x that gave the girls their power & mojo his intelligence. even within the rowdyruff boys, mojo made a version of chemical x that worked for what he needed. chemical x has qualities that the world, not even professor utonium, understands. why does it bestow power to those it touches? is it a natural substance or is it created? what is known is this. eventually the chemical of immense power became sentient. it’s own power fueling it’s new beginning. 

two. the power, at it’s very core, is a complex variant on matter manipulation. it has the ability to change & affect the molecular structure of a thing or a person, making it what it chooses. whether that’s giving three girls a multitude of superpowers or causing a primate to become intelligent enough to take over the world. now that it has it’s own mind, it can control what happens to a person with ease.
