Sauron might have worn green to honor Yavanna, since he used to serve her husband. Green is also associated with poisons like arsenic, which would suit Sauron very well.

Nice thought. I do associate him with only sickly or dangerous hues of green in contrast to more natural and pleasent hues for Yavanna, and with that he would both reminisce about and subvert his lineage.
