So Naboo knew about Padmé and Anakin.
In the Vader comics a group of the rebels specifically loyal to Padmé attack Vader. They believe that Vader killed Padmé and at least suspect Vader killed Anakin either protecting Padmé or was in the temple during the attack.
One rebel, who was at the battle of Naboo, gets lightsabered right as he yells; “For Padmé!” And as he falls with his dying breath; “and for Anakin.”
Anakin must have been beloved by Naboo. He helped the queen get to coruscant to plead the senate, saved them during the battle, and has repeatedly saved Padmé’s life.
Padmé’s grave was also for Anakin and their children. So many people must have see her “pregnant” at the funeral and only felt more heartbroken. Not only did their former queen and current senator die, so did her entire young family. Wife, husband, and child.
Behind some wall in Padme’s grave is a hidden memorial for Anakin. Hero, Jedi, husband, father. A carving of Anakin holding his saber hilt looking asleep like Padmé’s sarcophagus.

One thing I really love about this Vader comic series is how it forces Anakin to confront his past, every trauma, every mistake, every insecurity he’s tried to bury. And the most compelling part is that he tries to change, but in his own broken way, chasing this fragile, doomed wish-fulfillment through Sabé, where he’s trying to rewrite history without ever truly healing from it.

Palpatine literally tells Vader straight after his whole Padmé’s dead temper tantrum that he “understands this has been a… traumatic time” like he wasn’t the guy who is responsible for the vast majority of the trauma and actively planned a good portion of it out

I like to think Vader knew 0-0-0 and Black Krrsantan were going to save Aphra from dying in space.
She knew too much for him to let her near her and it's much easier to say "uh yeah I tried to kill her, not my fault she survived" than to explain "yeah i mayhaps let her go" to the Emperor.
Maybe it was his twisted way of showing mercy.
