Let Clark Kent Flinch
I am actually so obsessed with the idea of Clark Kent being found out to be Superman because of the tiny things he does. Specifically flinching. It's on some levels a learned response (flinching as a learned response to trauma, flinching as a learned response to potential pain, etc.) but in other ways not (flinching in response to audio stimuli and some visual stimuli are behaviors exhibited by newborns).
So I propose 2 possible ways his identity is found out:
1. When he was a kid and first started going to school, kids would look at him weird during recess when he wouldn't flinch when a ball was coming right at his eyes. Over time he learned to mimic it, but it's still a few tenths of a second off, which, of course, could be attributed to poor reflexes. But as Lois Lane spends more and more time with him, she realizes he actually has immaculate reflexes. He'll always catch something thrown to him. He can avoid people running at him. He's weirdly good at aiming in shooting video games. And it's not obvious, just a little weird. Lois is eventually like "why do you... flinch slow?" And Clark is prepared for so many questions, but not this one. He gives a lame excuse, but it's enough for Lois to start asking questions and eventually find out he's Superman.
2. When Clark zones out, he forgets to focus his hearing. Normally, when fully focused, he is only aware of the noise happening in his immediate vicinity. But when he loses that focus, it wanders. Which means that, every now and then, his hearing meanders over to a VERY loud area like a construction zone and he randomly flinches (whole body flinches and he gasps). It's, again, only a little odd. But Lois (again, Lois. Can you tell I love Lois?) starts paying more attention to his flinching. It's sometimes random, with no discernible pattern. But other times he flinches and 3 minutes later she gets an alert that there was a construction accident in downtown Metropolis. Other times he flinches, suddenly has to take one of his infamous 3 hour bathroom breaks (poor guy) and 10 minutes later, she gets an alert that Superman is helping people in a collapsed building. Slowly her suspicions build and she investigates until she has cold hard proof of his being Superman.
