The answer to your question is yes. Part of cipher is a triggered ability that triggers “when the creature deals combat damage to a player." That is the trigger you can copy with Strionic Resonator.

While it’s on the battlefield, Emrakul can’t be:

Targeted by colored spells (or abilities of colored spells)

Damaged by colored spells (or abilities of colored spells)

Since spells can’t block, enchant or equip anyway, those aspects of protection don’t really matter. (Only permanents can do those things.)

Emrakul still can be:

Targeted by abilities of colored permanents

Damaged by colored permanents

Blocked by colored creatures

Equipped by colored Equipment

Enchanted by colored Auras (if they were cast on another creature and then moved; or if they were put onto the battlefield without being cast)

Destroyed, exiled, etc. by colored spells, if they do so without targeting or damaging Emrakul

If Fencing Ace is unblocked, you draw two cards (once for First Strike, again for normal damage).
