If you go all the way back to season one… and you really pay attention to every clue, you can figure it out. It all makes total sense.
Keegan Allen (before the Charlotte reveal) So many times, he’s been quoted saying you can go back to season 1 and see the clues. Here, CLEARLY, he is not talking about Charlotte because she wasn’t introduced to us until season 3 and clues for her only go back far as season 3.
The whole arch of Spencer going to Radley and feeling at home there, having a connection to the place, feeling like she had a history there. Maybe it was fortuitous, or maybe it helped lead Marlene to this idea, but those parts of Spencer’s story fit perfectly into the revelation that Radley is actually where Spencer was born, that she is a part of its history.

So, Marlene HAS known who AD was all along.

So even though she expressed in the entertainment weekly interview with Sasha that you can't go back and find clues in the early seasons, she obviously still knew who it would ultimately end up being. My guess is that this person honestly didn't steal the game until Charlotte died, like marlene has been claiming. But, that this persons history goes back to the beginning of the story, and their motive will go back this far in time. That way, it would make sense that she's known who it would be, but without any clues before this person stole the game. He wanted her to get in the back seat, pull the seat down and crawl into the trunk to get the keys. And as she reaches over Archer’s body to grab them, that’s when the cop shows up and knocks on the trunk and asks if she needs help.
But they didn’t have the time or resources for it. That would have been so cool and creepy.

Conclusion: This person has been a part of the show since season 1 and it’s so obvious if you go all the way back.
