would I be right to assume that AU means that it doesn't actually work/fit with the time scales and cross overs? Sorta like the characters are removed from their respective shows/movies/books?

Not really, no. AU, meaning alternate universe, means that the ship isn't canon and the storyline is made up. Roski actually does fit in with the timeline of both Doctor Who and Thor/The Avengers.
