well i can only assume that the death of his parents really fucked him, turning him against the Ark and it’s gov/society. I think he was pretty young when he got locked up, maybe 13/14. I feel like he stole or vandalized something (richard harmon once said he probably peed on the last tree), and it was like his big “fuck you” to the world. Then he went to jail and became the violent and vengeful murphy we see in season 1. 

but then again, i’d like to think that he was doing something good, like stealing food for other hungry kids, but knowing murphy it probably had something to do with his hot temper.
