Markus isn't the ideal one to lead the revolution because he's a unique RK prototype, he's the ideal one because of who he is as a person. He's the perfect combination of selfless, kind, determined, brave, hopeful and righteous. Him being a one-of-a-kind android is just one of the many aspects that make up who he is. He could have been just a common model and not much of the story would change at all. And there's not a single point in the game where Markus at all implies that he thinks he's better than any other android; in fact he pretty much says the opposite at one point: "thousands of our people died today, what difference does one more make?" So he certainly doesn't think that his model or uniqueness make him any more suitable than anyone else.
But personally I am honestly so intrigued by his mysterious origins. It's fun (and sometimes a bit frustrating) to think and theorise about. And it adds just a little extra flavour. But I certainly don't think that Markus is special because of it. Markus is special because he's Markus.
