I was wondering: if Mario ever found out what KB did to Luigi in his body what would his reaction be? Probably would feel guilty as heck. And how would Luigi help Mario?
Also, how would Luigi's reunion with Mario be when King Boo is defeated and out of Mario's body?

"Guilty" is putting it mildly.
Mario's a guy who's dedicated his entire life to being as tough as possible purely to keep the people he loves safe. Seeing his brother injured so badly by his own handsβ whether or not he was in controlβ hurts beyond words.
Luigi goes on to reassure his brother that while he was possessed there were little moments where he could be seen fighting back.
"King Boo claimed he had total control, and yet even then you found a way to save me, just like you always do. You know... when you're not frozen inside a painting."
That doesn't immediately cheer Mario up, but it does help ease him into conversation about future plans to go to Professor E. Gadd and get a second Poltergust. Maybe they can arrange for a green one so they can match!
By the time Mario's moved on to making Luigi promise to never keep injuries like that a secret ever again, he seems to be feeling a little better.
The reunion between Mario and Luigi would be mostly full of worry on Luigi's end. Mario emerged from the possession dazed, confused, and freezing cold, so a lot of the initial hugs of relief are done while E. Gadd is examining Mario in the lab.
After The Professor determines that no serious or permanent damage has been done he prescribes Mario hot tea and plenty of rest, and tells him to return in a week if symptoms don't clear up by then.

hello!!! oh i am so glad you stumbled across my fic βΒ i love writing it, so i am very glad you like reading it :] and oooh, i really like this question! i can offer a few bits and pieces of advice i've picked up along my writing journey...
first, know why YOU love your ships!
for me, i've been passionate about luisley for about 7 years now, so i've had a lot of time to figure out why it's so special to me (also why it comes so easily in writing them). this kind of leads into a few of the other tips i'll mention, but it's important to know WHY you, personally, love the ships you ship. what is it about luisley and mareach that you love? whatever the answer is, use that to help guide your writing. for example, i love how peasley and luigi are opposites in many areas of their personalities, but also how those opposites can bring out the best in them when they're together. :]
don't forget the little details. subtlety is key!
pick out some things for each of the characters you're writing about that only a significant other might notice, like in LMTT where i have peasley notice luigi's quirks (like his mustache when he lies). i find there's something so romantical about a partner (or partner to be) noticing the little things that others might overlook. you can make these up, go off of canon, etc. etc.! have fun with it ^-^
read, read, read!
this appears in a lot of writing advice lists so i won't stick here too long and bore you, but reading others' ship/romance works really helps to get the inspiration train a-rolling, and it will also help you realize what you do and don't like!
don't be afraid to let them disagree a bit.
for this, i'm referring to your additional adjective in your original question: healthy. something really important for fictional (and real) relationships is the ability to communicate and leave room for disagreements. healthy relationships don't need to be lovey-dovey 24/7; especially in longer fanfic, there are bound to be moments where the members of your ship will not agree (though this has not stopped me from writing pure tooth-rotting, lovey-dovey fluff one-shots at times in my life, haha).
the way one represents how ships handle conflict opens the door to a lot of interesting and compelling dynamics, methinks! this pops up in LMTT as well a few times, like in chapter 2. (side note: this does not mean you should feel pressured to have your couple arguing every page, i only mean that you shouldn't shy away from a moment where, organically, you think the members of your ship might disagree and/or want to go down different paths)
experiment!
see which tropes you like! play around with your characters! if you placed them in a white room together, could you write a natural conversation with them? what circumstances could you add to that white room that would increase their chemistry? what setting does your ship thrive in? what setting do they NOT thrive in? doing little one-shots and experimental paragraphs to test out what one does and does not like has always been a great way to not only see how i want to write something, but also to tell if it will be able to sustain a longer piece.
above all, have fun with it! i've found that if i try and avoid writing super calculated and stiff romance, it comes off as much more real and organic. this will take time and practice, but just remember to experiment, keep reading, find what you like, and continue to absorb why it is that you love the ships you ship. :]
Based on what the anon said: theory time! (Could be WAYYY off of course)
Mario and Luigi spend the majority of Brothership together learning about their Bros attacks and doing missions and having a strong bond between them. But then the big bad (wire cutter dude) comes in and does one of the following.
A. Kidnaps one of the Bros and drains the energy from their bond, leading to the Bro becoming weak and the other one panicking when they feel their bond suddenly slip away.
B. Same as A BUT the big difference is that the said kidnapped Bro is brainwashed by the big bad and is part of the 3rd or 2nd boss to the final boss (or close to it)
C. (Most likely scenario maybe idk) Both Bros make it to the end, but the game pulls a fakeout and the final boss looks like heβs defeated but when Mario and Luigi turn aroundβ¦ BOOM, the big bad sneak attacks them and drains the energy from their bond to become super powerful, leading to the Bros being weakened. But then the friends they made along the way come to encourage and help them and Mario and Luigi are recharged by their love from each other and their friends. Cue final boss.
(Again, none of these could be right, Iβm just theorizing. And if a Bro is kidnapped and drained/brainwashed PLEASE let it be Mario. We need Mario angst >:) )
I love all of this. And consider:
This reaction is either caused by them witnessing a battle that's going awry (like in option C), or seeing one of the Mario bros carrying home their unconscious sibling (like in option A).
What do you think Mario's reaction would be when he finally realizes he is saved and that Luigi is real? Would he apologize and feel guilty for doubting Luigi and accusing him? Would he cry? I can imagine Mario would feel super relieved and happy and guilty at the same time.

It'd essentially be the greeting he failed to do when he was first rescued, plus some to make up for lost time.
He'd immediately throw himself into his brother like a wrecking ball, knocking the wind out of him while gripping him in the tightest hug possible, crying tears of joy and relief.
Like you said, he'd apologize for the way he'd acted. Luigi reassures that none of it was taken personally and that he knew Mario needed time to piece things together after what he'd been through. Mario believes him, but feels horrible all the same.
He tells his brother how proud he is of him... that he should've known that he'd find a way! He feels stupid letting himself get that hopeless after Luigi had beaten King Boo so many times before. Of course he'd do it again!
Then he'd just rest in his brother's arms for a long while, letting himself be held tightly as he felt waves of regret and euphoria wash over him, until at long last he feels well enough to get cleaned up to go see Princess Peach, and greet her properly for the first time in weeks.

Kinda out of the blue question: but in your Mario AU, do you think the Mario Bros' fur would keep them warm in winter and snow areas? And do power ups such as Ice Flower, Fire Flower and stuff exist in this AU? Sorry if it sounds weird, just interested in this AU and curious to know more.
Oh no, I do not mind questions in the slightest! (I thrive off of them, in fact)
Their fur is enough to keep them warm most of the time, although in cases of extreme weather or when they're traveling through more snowy/mountainous regions, they do have to take precautions to keep from freezing: bunkering down when night falls, not traveling during a storm, keeping a fire lit, etc.
Powerups such as the ice and fire flowers do exist though! but they are very rare. One of the very few places they spring up naturally without cultivation is in the mushroom kingdom.
... Which might be for the best, considering how things can go with curious animals.
I'm kinda curious if there would be an adventure similar to Luigi's Mansion in the Animal AU. How would Wolf King Boo deal with Mario? How would Luigi meet E. Gadd? I'm wondering what weapons fox Luigi would use against Timber Wolf King Boo (since I doubt the poltergust can be used the same way that human Luigi uses it) and the snuggles Mario and Luigi share when it's all over. Seriously, this AU is seriously so interesting! I LOVE IT

There is a Luigi's Mansion story in the Animal AU, but as you guessed there are a few changes.
First of all, King Boo has the ability to turn animals into stone statues rather than paintings. It's not a technology he stole from Elvin Gadd, it's just something he can innately do.

Elvin is still an eccentric inventor who specializes in ghosts, but he works more in metaphysical matters than scientific.
His primary occupation is as a caretaker for The Haunted Forest, where he looks after wandering spirits. Some spirits do not rest so easily, so he invented a lantern capable of capturing souls so that they can be transported to ancient shrines, whichβ if properly maintainedβ can contain them until they "calm down" enough to move on.
Unfortunately, Elvin is getting up there in years, and catching ghosts is not nearly as easy as it used to be.
Luckily, he just so happened upon a fox (the first one he's seen in decades), wandering around The Haunted Woods in search of someone named "Mario"...
