The last stop of the trip and what we would definitely say was the best: Takaragawa Onsen 宝川温泉汪泉閣. A traditional ryokan hidden away in a lush, remote location in the mountains of Gunma. During winter this serene hot spring hotel felt like something out of a story book.
I first discovered this place from the YouTuber John Daub from his YouTube series Only in Japan. The idea of going to the snowy mountainside to experience a real outdoor onsen contrasting against the snow sounded incredible. Plus the food from his episode looked amazing and really, that was an understatement.
We were not expecting upon arrival for this incredible feast to be laid before us. My favourite sukiyaki (hotpot) served with sashimi, grilled fish, seasonal delights and even bear soup was the best meal I have ever had in Japan. And thats saying something! How can you not feel like you are not royalty with a setting like this? If I could have one meal for the rest of my life, I think I found it here.
Where to STAY in Tokyo: SHINBASHI vs SHIODOME
I like the looks of Narita. I am doing a lot off the beaten track, so I'm happy to do a little bit of Touristy stuff in Shibuya. Akihabara will probably be the biggest, so much so that we'll need to add another night. On my G. maps page, where I've placed green flags at the places we might like to see and do and, Akihabara is getting slightly ridiculous looking.

Your Rav idea is great, especially if you want it to be a Family vehicle between trips. I suggest converting a Toyota Dyna Twin Cab and then converting the back. Japan has the best small form factor Camper builders on the planet (if you want, you could film at a Kei Truck convention for ideas) that'll get you the seats and a rig to do shots in.

I wish when they were creating new passes, they made a Tokyo-only pass for 5000Y because I'd buy that or a pass that works with all the companies inside Tokyo. In Sydney and in Wellington, you could get passes like that. In Sydney, my family used a pass to go from our Motel in Parramatta out to the city via train/subway and then used Ferries to go to Manly and the Paramatta Wharf; it was a blast.

Travel to Japan is Easier EXCEPT for this country - ONLY in JAPAN * GO
After my trip to Tokyo, I really want to do my South to North plan for Japan, starting from Isigaki (and the most Westerly island Yonaguni and the most Southerly island Hateruma) and going north to Okinawa, Yakushima Kagoshima and finishing at Kanmonkaikyō Mekari Station. I wrote up the Itenary pre-Pandemic (also back when I could never have afforded it) but now I am confident I could pull it off in two years of saving.

I love hitting compass points of places (aka the most North, South, East and West) in my home country New Zealand. I've reached all the points for the North and South Islands. I even have a crazy elaborate plan to visit Japan's most Southerly and Westerly Islands near Ishigaki.
