The inkworld series. I've not finished the second book yet but it's a trilogy about a girl who can read characters out of books and into the real world. I think it gets darker in the second and third books.
Feather boy. Haven't actually read it in ages but I think an accurate summary is "nothing actually matters in the end".
The Other Alice. Another book I haven't finished. Where a girl (alice) is cursed I think and she gets taken out of the real world and her characters kind of end up here. The town they live in seems quite strange and her brother has to get her back with the help of her mute clone/self-insert and the flute player who may or may not be the clones ex boyfriend I don't know. He's morally grey. The brother has to hide the story from them because they can't know their futures alien other evil characters are trying to get
