In accepting anxiety part 2, Thomas says, "you're the boss hoss" to Roman. What does this mean?
"You're the boss" is a response Thomas tells Roman to tell him he's in charge and that he is following his lead. "Hoss" just seems to be added for the rhyme, and has no particular meaning.
Having said that, there is a german band called The BossHoss. They are known for making country style covers of well known pop and rock songs, and their exaggerated 'cowboy' aesthetic.
It's not sure if Thomas or Joan made a conscious reference to them though.

hello!!! so in selfishness v selflessness roman called janus "dr trickle and mr lies" and virgil said "glad he didn't leave it at dr trickle" which i don't understand.

In SvS, why did Virgil say "Glad he didn't leave it at Dr Trickle?" .
This isn’t in the show itself (I think), but I keep seeing people putting the theorized orange side with “07734”? I know when you flip that number upside down it’s supposed to look like “hello,” but what’s its relation to the orange side?
During SvS redux, during the animated segments, there were references to the sides who weren't present in the episode. It seems like they were still inside Thomas and even reacting to some degree to what was happening.
Those two were seen as Virgil and Remus, being their colours and representing their personalities.
But at some point, this came up as well.
Fanders theorized this was the last dark side, the orange one, saying hello in a cryptic way.

Hello friend, please explain why thomas is so ADORABLE.
According to all known laws of human attraction, there is no way Thomas could be this adorable. Thomas, however, does not care what others think and is adorable anyway.
Could I ask about Logan replying with 'five by five'? I don't remember the full quote or context but it puzzled me to no end
Logan said he wanted to be five by five (loud and clear) about Thomas being five by five (alright, fine). He holds up the flash card of the saying (which yes has multiple meanings)
It comes from millitary radio communication: the clarity of the signal goes from one (very unclear) to five (loud and clear)
I remember that it's an season two episode, but I cannot remember which one. Community?
What is "polyamsanders" referring to? Is it specifically an alternate term for LAMP or is it just any sanders sides ship that involves more than two characters?
I believe the term refers to a ship in which all sides are involved. Originally, it was synonymous with LAMP but later it evolved to include Janus and Remus.
