Lloyd developed eating issues after Morro was in his body
Cole has to get spinal disc replacements after falling from the sky in March of the Oni. That's one of the major reasons why he's lazier at the start of s11 (surgery recovery!) but his back never fully recovers because, as much as the others try to force him to, being a ninja never gives him enough time to heal
Cole also ends up having to get a total femur replacement AND metal in his knees at different points in time (because he keeps falling to his doom!) so they joke that he's almost as much of a titanium ninja as Zane is
The metal in Cole's body makes being a ninja significantly more painful and he has to use a lot of painkillers, physical therapy, and natural healing methods (mostly tea) to help deal with it.
Frak is hard of hearing so he kind of appreciates the fact that he can physically feel his element on the outside, not just coming from within
Zane pretty regularly loses fingers in battle and is constantly having to literally weld them back onto his body (when they're mid-mission and Kai's not around he just has to deal). He's not sure why the screws connecting his fingers to the rest of him are so weak when literally none of his other body parts ever just get blasted off like they do. He thinks it might be his elemental powers making him brittle.
More of an emotional injury, but Zane hates getting rebuilt because it takes a lot of time for him to feel good in each new body. He's sentimental, and feels like getting a new component is like getting rid of the memories made with the old component. He grieves himself (each version of himself) a lot.
All of the ninja are pretty malnourished. They go on frequent month(s) long missions where they almost always end up being deficient in food/the place where they're keeping the food gets destroyed. They all look healthy, shredded even, because they train so often, but they are way too lean. It causes a myriad of health problems when they're older.
Nadakhan gouged out Jay's GOOD eye after the other one got all swollen playing scrap n tap, so he was left with one injured eye and an empty socket. He flipped the eye patch to cover the empty one and just dealt with the comments about his black eye. He has literally zero scars from Skybound (only phantom pains) but his vision in the eye that got removed slowly deteriorates, and by Secrets of the Forbidden Spinjitzu, he completely loses vision in it. He sometimes misses Prime Empire because in the game he got sight in both of his eyes back.
Continued—part of the reason he was so weird in Hunted was because his vision was really going and he was trying not to let anyone know he was freaking out about it!
And the "good eye" isn't safe either—it was injured first. So about ten years after he loses vision in the one eye, the other eye starts to go too. By the time Jay is like 35, he's functionally blind.
Borg designs some revolutionary vision restoring prosthesis for him but at that point he's been visually impaired longer than he was ever fully able to see so he spends a long time considering whether it's worth it. He ultimately chooses to do it because he wants to see Nya's face clearly again.
(and to call kai ugly without being told "you can't even see me!").
The trauma of being possessed by Rox leaves Jordana selectively mute.
Jordana also bruised really easy (having grown up sheltered in Imperium) so after Rox left her body she was in so much pain from injuries inflicted that she had no control over.
All of the ninja have burns from getting into Kai's crossfire mid-battle. Kai himself has got it the worst though.
Even though having oni/dragon in his blood is supposed to make him more resistant to human conditions, after being possessed by Morro, Lloyd gets cold incredibly easily and as a result is sick all of the time (at least his nose is always running). He rarely got sick as a kid so the change was really hard for him to handle.
Nya's left hand is a prosthetic she built herself (with Pixal's help). The whole hand isn't actually gone, only like half of it, but enough of it that she worried about not being able to do her best work as a ninja and immediately got to work on creating a fake one. I haven't decided how she got that injury yet
Arin lowkey has asthma but doesn't talk about it because it makes him feel weaker than he already does
Lloyd breaks and fractures bones all of the time but rarely gets them checked out by anyone other than Master Wu or Zane, who can't offer him the full extent of medical care, so a lot of them heal wrong. The worst of these is in his left arm. The effects of these injuries don't really start to kick in until he's older, though, because kids are better at healing broken bones and the tomorrow's tea messed with his body's aging
Kai has a bad memory because he literally has brain damage from one too many blows to the head. The wall by his bed is loaded with sticky notes of things to remember because he hates being held back by something he can't help. He also plays a lot of memory games on his phone to make up for it.
