The whole muzzle thing was mostly for her to stop biting him when he would try and remove the arrow from her stomach—so he could revive her

He does feel horrible about it, but to soothe himself he dehumanizes Lori, turning her into some beast so he could reason with his actions, when he breaks her legs, so she wouldn’t try to run away—he heals them afterwards so he could run tests to see how she functions after she’s revived. When he becomes horrified with himself, he locks lori in the coffin when he realizes she can’t necessarily “die”, or she’s so immune to any injury, it’s impossible for her to die like a normal mortal

It’s only recently that he restarted his studies in pursuit of building a warrior capable enough to withstand the temple’s big dogs like Cordelia, Harmonia, and maybe even the deities themselves. In summary he’s just trying to keep her in place so he could continue monitoring her actions and build her aura
