Lily is essentially the "cool aunt" to her nieces and nephew. She rolls up, gives them expensive gifts, lets them run around in her big mansion, and takes them out into the country and teaches them to ride horses, cook over an open fire, and scavenge for food. And there's an air of mystery to Aunt Lily and Uncle Tommy that just makes them seem even cooler to the kids, especially when they're young and don't understand yet what Tommy and Lily do and why there's some distance between Lily and the rest of the Callaghan family.
Hester sees her more than Sylvie and Peter, mainly because Lily and Teddy have a better relationship than Lily and Jane do. And on top of being her aunt and uncle , Lily and Tommy are also Hester's godparents. Though ironically Sylvie is probably more like Lily--much to Jane's horror.
Lily is probably the main female adult in Hester's life who she feels like she can go to. I see Lily probably helping Teddy and Robbie out a bit when it comes to things like Hester's first period since obvs neither of them have first-hand experience with that sort of thing. And I see Hester coming to Lily with her boy troubles as she gets older too (leading to an incident where Lily helped her chuck a brick through the window of the house that Hester's cheating ex-boyfriend lived at--she may be the cool aunt, but that doesn't necessarily make her the best role model). Lily also lets her work at the vet clinic as a summer job as she gets older.
The way I view Lily's relationship with her two nieces is sort of similar to how PB presents Charlie and Duke as two reflections of Tommy, with one light and one dark. Sylvie is much more of a reflection of Lily's darker side, from her proximity to violence, her anger, her ruthlessness, and even her rocky relationship with most of the Callaghan family. Hester, meanwhile, displays more of Lily's lighter traits. She's sweet and sensitive (sometimes overly so), loves animals, and is unfalteringly loyal.
