All this post has done for me is make me realise how much more of a friendship I felt between Kudelia and Atra and the believability that they could become a couple than I do for Machu and Nyaan despite the latter being part of a main trio.

Part of the reason Machu and Nyaan don't get this is because, for the majority of the show, it is a traditional triangle—Machu and Nyaan are explicitly at many points competing (or think they are competing) for Shuji's affections. There's no moment to suggest romantic affections extend beyond him to each other. However, if you're still going to end the show with them living together and figuring out what life is like in his absence, you should probably make a meaningful effort to spell out where their points of connection are beyond that and we just don't get that.

Instead, their key moment of reaching an understanding is Nyaan attempting to seek forgiveness and Machu showing (a genuinely good!) belief that Nyaan has nothing to apologize for. However, all this serves as is a moment of showing Machu's growth. It doesn't have anything to say about the inherent tensions which existed in their relationship before other than to show Machu is more aware of the class divides that shaped them to be drastically different people. But because they have to fight Shuji in the white gundam, the show having long moved into a metatextual conversation over a focus on the human disparities of Side 6 that Machu and Nyaan shined in, it doesn't have time to do anything other than 'reset' their friendship back to where it was.
