(Spoilers ahead)

Elita-1 has been leading the Autobots for millions of years without Optimus or the Matrix. She cared deeply for Optimus and for Cybertron, but she carries millions of years of pain and loss and so, when Optimus "rejects" Cybertron in favor for this other planet and this other species, all of that turned to resentment.

She doesn't care about Megatron for two reasons: the first reason is Megatron hasn't been the leader of the Decepticons on Cybertron for millions of years but rather Shockwave and the other is that protecting Cybertron is her only priority so Megatron being on Earth means he's no longer a threat to Cybertron. Megatron can't continue the war on Cybertron if he's stuck on Earth. She says as much.
