I don't know how Amy will be written or her role in the plot, but I think she's the guardian of the Time Stones. Yes, a little young, but Sonic, Tails, and Knuckles are the guardians of the Chaos Emeralds, so teenagers with cosmic powers aren't new. Not only that, I think Amy can either travel through time or at least manipulate it to some extent; she may have been born with these powers or gained them because of her role and connection to the Time Stones. In any case, Metal and Ivo might need her alive to access them. Quills, Hammer or even her as whole.

Furthermore, even in the games, Metal never wanted to kill her at first; she was kidnapped but captured alive in the name of a larger scheme—to lure and kill Sonic in the games. And since Amy has more agency in the movies, they might give this fact a new spin. And it would also officially put Amy and Metal in a game of cat and mouse, which would explain how she knows how to sneak around and destroy an army of robots so well. The girl's been doing this for a while.

Well, this is a possibility. However, I've said this before, but the Sonic movie series has very little attachment to typical family labels. They love each other as such, of course; Sonic loves Maddie like a mother, just as he loved Longclaw, and loves Tom like a father. And although he has called Tom "Dad" before, that was the emotional payoff of a specific arc, a way for Sonic to say that he understands that the love between them isn't just that of friends, but of family. So much so that in the third movie, he only calls Tom "Tom," which doesn't erase the fact that he is Sonic's father. And although he calls Knuckles and Tails his best friends, his love is clearly brotherly love. And I think he knows that. I even wrote a post about it.
