Izanagi!
Say what you will about Margaret, but she was a riot for this.
Makoto Yuki’s Persona, Orpheus, is of Greek Mythology with Izanagi being based on Japanese Mythology. But both mythological figures have stories relating to trying to save a loved one, but failed. Keep that in mind for much later…
There is also Makoto’s own themes of emptiness when it comes to the death of parents. Makoto is shown to be stoic and keeps himself at arms length. But once he became more attached to his friends, especially Aigis, Makoto came to learn to appreciate life.
Speaking of which, the dynamic between SEES and the Investigation Team overall is the main source of the differences. Each of them have their own burdens of finding meaning in their lives. Whereas we already see in this anime, Yu is able to forge true bonds straight away.
I love Yu’s speech near the end of Persona Q’s P3 route, how it truly takes the first half of the anime into account. Though Yu never faced his Shadow, he was still able to grow. And he is able to help the third years of SEES learn to open themselves up.
Yu: I was a transfer student. Before I was even used to my new home, a murder spree started and I gained my Persona… it was confusing. In a way, I was an outsider, so I had no reason to fight for Inaba. But I made a promise to Yosuke and Teddie: I wanted to rescue everyone who had been kidnapped. Not to let the killer off lightly, but more than that. I want to fight for my friends who fight for me. They mean a lot of me. …I act as their leader, but I’m sure I’d be nothing without them. My friends faced their own Shadows and came out stronger for it, but I never met mine. To make up for that, though. I’ve had my friends to help me mature. It’s my companions that I draw strength from in all this.
Izanagi, as one of the creator gods of Japan, is the perfect choice for the Persona of Yu Narukami. Because his role, especially in the anime, to provide and look after the people around him. So having the creator god himself be the Persona of the main character is a fitting choice for someone with a leadership role.

I stand by pairing Alear with Chaosmon before, but Gammamon actually makes just as much sense
Let's list all the reasons
Gammamon's color scheme is perfect. He has all of Alear's main colors and only those colors
He is a main protagonist digimon so he fits the traditional hero role
He has multiple evolutionary paths which are a good counterpart to Alear's use of different Emblems
Gammamon's lore is that despite his desire to be a hero, he has a hidden dark side in the depths of his soul born from a life he can't consciously remember that continues to haunt him in his current life which is why Gammamon is equally capable of falling into a dark dragon tyrant or ascending to a great holy dragon and his choices specifically are vital to determining the fate of the world
It's also implied that Gammamon's holy dragon evolutions aren't his natural forms, but new forms created in response to his bond with his partner
Those last two points are very fortunate for their characters

Each of the Four Hound's villain origin can be seen as a corruption of one of the Four Loves
Zephia's desire to have Sombron's child involves some kind of twisted romantic love for him
Griss's sadism was enabled by like-minded peers in the Fell Cult. This was the closest he had to friends
Marni was abandoned by her mother leading to her desperate desire for familial love
Mauvier serves Veyle above all else which is the fictional equivalent to love for one's faith. This devotion was used against him to make him obedient
There is a lot of overlap here because Zephia does crave familial love and cares more about having her idea of a family more than Sombron specifically, but overall, we covered all our bases
