Ok, so if I were trying to fit the movie into the Utena show canon -- not that I'm sure I'm meant to or there's any point in the attempt -- I'm getting a lot of dreambubble vibes from this. Or to reference a non-HS or HS-influenced example, like the witch's barrier in Madoka Rebellion, which might be a more apt reference given Anthy's called a witch.
At the end of the show, Anthy leaves the academy looking for Utena. We don't know what happened to Utena after she got exploded by 1 million swords, but unlike Anthy, she hasn't completely made the mental shift of leaving the academy. Her last words are that she failed because she couldn't be the prince and successfully rescue Anthy, without recognizing that's a failed paradigm. So, I think to find Utena, Anthy has to return to a version of Ohtori, the version that is still built inside Utena's head, which is then brought to life via Anthy's apparently both real and symbolic magic.

The moving elements of the academy look a lot like a stage set.
Anthy is much more assertive which makes more sense for her to be post show-canon. She also goes right for the kiss and sword pull with Utena in their first duel which makes more sense of they have a pre-existing relationship. She doesn't seem bound by the Rose Bride rules--she sides with Utena while still allegedly being engaged to Saionji and does not follow Utena's orders to slow down when walking up the stairs.
Akio is dead in this Ohtori (fake Ohtori? new Ohtori?) because Anthy left him and Utena, despite not fully escaping the prince mindset in the show, did reject him, so his influence no longer looms over them both. Anthy's roses have taken over the dueling arena and the tower is crumbling. However his corpse is still there because it's still the place he constructed--his memory still holds onto Anthy and tries to keep her there in her trauma.
The student council get very abbreviated appearances but then show up as allies at the end. I'm not sure if they're the real councilmembers drawn into Anthy's bubble? barrier? or simply reflections of Utena's memories, but either way they seem to speedrun the show as Utena and Anthy do. Nanami is not here beyond the cow gag because she was the closest to walking out at the end of the show; I could believe she left already, or is at least mentally Over It enough that Fake Ohtori can't get a grip on her.
Touga's a bit weird, but Utena's reverted back to the beginning, and she did think he was her prince back then. Since Akio has been obliterated from Fake Ohtori, Touga has to remain her prince archetype, and her moving beyond it is represented by her realizing he was Dead All Along. I don't think this means he's dead irl although it would be pretty funny to imagine what the hell happened in the time since Utena and Anthy left. Tragic kangaroo accident... (Side note: while I'm not sure anything in the movie should be taken as show canon, him being a family csa survivor does explain some of his interactions with Nanami.)
The framework I have created here does not explain all Shiori's stuff at all beyond that Anthy's comment during the Black Rose arc suggests she dislikes her and thinks she's a bad person. Actually hang on, a lot of people in universe perceive Shiori as the thing holding Juri back, maybe Anthy has projected some of her guilt and self-loathing over the role she played hurting Utena onto Shiori, which is why Shiori takes such an active role in trying to prevent her from leaving?
The car sequence was bizarre despite me being prepared, but the way I'd interpret it was that last time Utena sacrificed herself trying to save Anthy while still beholden to the prince paradigm. This time by turning into a car she's saying 'let's leave together, but you drive. I can be the vehicle for your departure, but you're in control'. Not sure how this connects to the car symbolism from the show though.
