I think Will is shown not to operate logically when it comes to Hannibal because he doesn't make choices based on calculation. Everything wrapped up in whatever decision he has in front of him becomes a combined lump of feelings that he has to work with rather than a careful sum of objective facts. Decisions are made of kneaded feelings... Regret comes to him quickly if he ends up feeling like he's chosen poorly. And Hannibal finds Will unpredictable because he's the other side of the coin: almost always calculated, capable of being entirely objective. He chooses when his own feelings factor into his decisions and is able to take the results without regret - they might not be optimal, but he won't regret whatever he did to cause them. Then partway through the 3rd season we see him writing out equations that have to do with turning back time. He had to watch the accumulating effects of his chains of choices for a long time before he started to feel regret.
