Because none of the fanfics written in the Naruto universe include anything more than a convenient god who needs the MC to save the Naruto plot, here's a backstory idea for why the rebirth and transportation of the MC's soul work!

What if chakra acts like water? What if earth and Naruto were universes born next to each other (see story concept #1)? What if, because of the inequality of magic/chakra between the two worlds, N's universe circles E in an oblong orbit, and every time N gets too close to E, chakra flows from N to E. This happens because chakra acts like water, as in, it will want to fill the non-magical vacuum that is E. However, this is an exchange, as some other form of spiritual energy will have to fill the void where N's chakra has been sucked out. Therefore, Earth gets a mysterious burst of magic every hundred or so years, and the Naruto universe gets a universe traveler.

What if Earth (E) and Naruto (N) were both created at the same time, like sister universes? However, instead of spiritual energy/chakra/magic being equally divided between the two worlds, N got all of the natural chakra, while E was the runt of the litter and only received enough magic to support sentient life?

So while N developed like it did, with super humans and all that jazz, E developed in a special way, utilizing math, science, and technology to survive. But because universes are not supposed to develop without magic, E is slowly, but steadily, dying. The humans that live on E have relied too much on their own power and the universe’s supplies, and inevitably, they start to run out of food, water, and clean land. On the other hand, universes with as much magic/chakra as N are not supposed to survive very long either. The power that is imbued into N’s inhabitance allows them to become instruments of mass destruction, damaging the universe and creating imbalance. Eventually, the people on N will either wipe themselves out (Obito/Madara Arc), or destroy their universe.
