Have they not? Doesn’t Epsilon admit he’s only a memory of Alpha?
That fact is mentioned yes, but there are a ton of little ways the show treats Epsilon like he’s functionally the same person as Alpha, from the nonsensical season 7 trailer (some people may not have ever seen that but you can still track it down on youtube) to Epsilon referring to things that happened in Blood Gulch like he was there to Caboose saying his final goodbye to Alpha when Epsilon is the one he recently lost.
Same can be said of beta!Tex and epsilon!Tex. In both instances, the show really rushes to handwave an explanation for why they now have the memories of their predecessor (in Epsilon’s case, Caboose’s stories; in e!Tex’s case, FILSS’s records and context clues picked up from the Reds and Blues) and can fill the same role.

2. We had to go through the pattern of file 3 and it starts at Chris.
