This is also on the dossier page, which will definitely be up, as soon as I finish tweaking it -- after Cuba, Moira was brought in for questioning regarding what she knew about the mutants, etc. Since her memory was wiped (except for a few minor touches, things that were particularly poignant to her, which was nothing Charles put in, himself), she clearly wasn't of any use to them, which meant she was put "on leave."

She's still an agent, but they're not going to give her any assignments. Not for now, not for a while. Not until they think she's useful to them, again.

To continue the story at the pace we need and keep the interaction in a 1x1 we are doing a fast forward tomorrow.  When we pick up tomorrow, the Combine has been completed, Finn is back in Ohio and the NFL draft will be starting. Rachel will be settled into New York in NYADA.  The two will not have spoken since their last visit in New York.
