robotboy is deffo one of those things where the fanbase kinda soured it for me but I never actually stopped liking it, it just kinda sits on the backburner for a few years before something reminds me "oh yeah, I really like this thing"

This question is for the Robo-Dad AU, Has any villain kidnaps and hurt Tommy?
Sure. Almost every villain is looking to hurt Robotboy in some way.
Going after his kids is usually the ideal method.
If Robotboy sees so much as a scratch on Tommy after rescuing him from kidnappers, then they better start writing out their wills.
Most villains know about Ro being a living weapon, so they usually try to avoid physically hurting Tommy, Lola or Gus and just keep them tied or locked up until their demands are met or until Robo-Dad busts in to save them.
This way, Robo-Dad might give them some mercy as he's kicking their butts for even daring to touch his kids.
